I put my own .gitignore into .git/info/exclude. It's good for project-specific excludes.
.git/info/exclude
Or for global setting:
$ git config --global core.excludesfile ~/.gitexclude

.gitignore

example for .git/info/exclude
private prototypes Makefile
example for ~/.gitexclude
~/.gitexclude
