As far as I know, GitHub doesn't have a way to create directories to organize your repositories, but it does have a feature to organize your projects, so that might help a bit :)

You can post anything you want, there's an option to make your repository private if you don't want to show it
As recruiter or contributor may find it difficult to find useful project in all the mess.
I agree, most of my repositories are private (16) and only one is public as it's one of the few things that I want to show on my resume (working on them!)
